Maverick 2: Both are good cameras and give excellent results. The D5000 takes over D3100 because it has a swivel LCD and 4 fps continuous shooting speed.
The D3100 is newer and takes over the other because it has 14 megapixels vs 12 mpx. Also it has 3" LCD(not swivel) vs 2.7" in D5000. It also offers slightly better HD video quality than D5000.
These are the main differences and all other features are almost the same.
In my experience I have not seen the D5000 get much attention. The D3100 has grabbed quite a lot of attention and apparently there are too many D3100 than D5000 despite of the first being new. Also I have not heard any complaint of the Latter and I like the results of both.
In my personal view, using the LCD to shoot all the time does not look professional. So Swivel LCD is not an option that appeals to me. Still it is a very useful feature which can help at times
Its your decision to choose either and both cost almost the same. D5000 is bit bigger than the other and looks bit more professional. Thats it.
