Ministry &they are offering family accomodation (not HRA).But iam also working for government (but in Cooperation),and iam getting HRA(not house).My question is that if she accept the government accomodation, can it affect my HRA?

Eventually they will find out that your receiving HRA, and will cancel your wife's family accomodation or it's the other way around. But who knows, you might get both.
