Whenever a community feels discriminated against, at a certain point of time they will agitate. If no soltion is found it becomes a hydra-headed monster. For that to happen, only religion may not be the cause. Even regionalism will also lead to this.

Let it be Gujarat or Kerala, Chennai or Mumbai when discrimination reaches its zenith the problems will start in may ways with a few hot heads taking extreme actions.
Take the naxalites, take the regional issues in UP and the north-eastern states, take the border disputes between Karnataka and Maharashtra, water issues between Karnataka and Tamil Nadu, dam and rail issues between Tamil Nadu and Kerala. Theses are going to be the biggest problem that can lead India to split up.
Unless the people dont get carried away by the actions of politicians for their votes and the words of a few journalists in the mainstream media who do it for their fame, Indians might as well regret running after shadows which never existed before and has risen because of that.
