is it possible for the company to consider penalty let say 2 weeks while they process my working visa?

your present employer will arrange for your exit as well as air ticket for your departure. There will be penalty on the sponsor @ QAR 200/- per day for overstay.

My company used to send me to my home country. Your company will arrange for the exit, don't worry about that.
