Which agreement valid in Labour department?

I signed employment agreement in India. (Between company and me- not for MOI agreement). That agreement states, "If I am break the contract (2 year contract) I. have to pay Qrs.10000/- When I ask them, they told it is a general format it will not mention in your ministry employment contract. This clause is not mention in MOI employee agreement. Now I am completed 1 year and 6 months. Due to some reason I sent resign letter to HR they demanding QRS.10000/- for penalties as per which contract I signed in India. It is fair? If I go labour court, court will obey that contract or only ministry-attested contract?

If you would like to complaint about your company just have short visit to Labor department in their building and submit your complaint and for sure you will get a good solution and positive result,with your attached documents.
